I so hope this show is amazing... I feel like it is going to be the most understated of the Disney night time shows but I hope it can pull off some 'wow' moments and be really emotionally engaging.

Yes
what if they actually "open" during operation?
like having a small hole right where the beam will be.
The same covers are used worldwide. They're specifically designed for this purpose. They keep moisture off the fixtures and allow heat to vent. They can't have a hole for the beam because they're moving lights. The globes would have to come off every fixture than be recovered anytime there is a potential weather threat. But being so close to a body of water would create issues long term

I see!
I didn't noticed much of them as I was more busy watching the shows.

As standard as they get.

As for the earlier complaint about interference with the fixture.. We were always told to plan for no more than 2-5% intensity loss due to the slight refocusing that happens through the domes. Granted this was while I was in college 10-ish years ago, but I'd guess it still holds true.
