Having LL go through the exit and merge at the rotunda would mean that those guests would miss the temple entrance, bat caves, and spike room. The amount of complaints likely makes that not worth it to Disney.

LL skips the line, why would they get mad about skipping the line? As it is right now, everyone essentially skips those rooms as we are rushed through rather than actually enjoying them. Both Space Mountain and Indy have an issue of huge chunks of themed queue being kept empty and then keeping the main queue in holding pens in less than ideal conditions.

I think a lot of it has to do with what Disney considers the core experience of the ride to be. Some LL lines basically skip you right to the front, like on Thunder Mountain, MMRR, or RSR, while others, like Indy, HM, and RotR, recognize the line as crucial storytelling for the ride and so choose to merge earlier so that you can experience that.

(Also for Space Mountain, I think the reason so much of that indoor queue is left empty is because of how claustrophobic it can feel. I've had plenty of friends get really uncomfortable when they're forced to sit in those hallways for longer than a few minutes.)

I don't think the merge point is being dependent upon queue aspects other than configuration, especially in attractions where FP and LL didn't exist when they were created. If anyone complains that they didn't see the walkway with the diamond shaped stones on the floor after skipping the Indy queue, then I'd tell them that they can jump back into Standby and enjoy that area for free.

And odd that the SM queue worked for decades, then was claustrophobic at the same time that they decided they wanted to add FP/LL.

Pre-FP, you spent much less time in those claustrophobic hallways because the line was constantly moving.

Now, when you're stuck in them moving more slowly than you would have in the past, their claustrophobic nature becomes more apparent.
