I'm a fan of:

Le Cellier's Choup [what I've called it for years]
Boma's Carrot/Ginger and a number of others - I've sometimes considered only having soup and dessert there
Artist Point's Mushroom soup
The Lobster Bisques at both Brown Derby and Chefs.

All the mentions of lobster bisque and French onion! It seems that lots of Disney restaurants do those soups well. I liked the lobster bisque at the Yachtsman Steakhouse and the French onion at Boatwright's. I'd also like to try the "It's Not Bleedin' Chowder" at Raglan Road. I bet I'd really like that.

Le Cellier's cheddar soup is really salty. I think the beer cheese soup at Big River Grille on the Boardwalk is better.

My favorite will always be the clam chowder in sourdough bread bowls. I think you can still get clam chowder at Columbia Harbor House, but the bread bowls aren't there anymore. Disneyland still has them, though.
Clam chowder is still delicious!:)
