Can an Art of Animation Suite fit 6 full grown people and 3 small children semi-comfortably? I understand that the capacity of these suites are 6 max, but the kids can sleep on the floor and we're on a budget.

Not only will it not be big enough, but you can't book a room over capacity.
Like @slappy magoo suggested, get 3 standard rooms at a value, look at DVC or an off property house rental.

If they're not on the resort reservation, they also won't get access to EMH or FP+ at 60 days

Along with the previously mentioned no EMH for the extras, FP+ at 30 days instead of 60 and not being able to use their magic bands for unlocking the room, you will need to hide any evidence of the extra people during the day because of the mandatory daily security checks on every room.
How small are the children? If one is under 3 they can sleep in a pack and play and you would legally fit in 2 standard rooms instead of 3.

Actually I have heard of guests if found being asked to pay for another room and if not, just asked to leave.
I witnessed that exact exchange at guest services at one of the values a number of years ago.
