Do the boats that take you from Magic Kingdom stop at other resorts or do they only serve Wilderness Lodge? Are the lines for boats similar in length to lines for the bus to other resorts? At park close is it probable to have to wait a couple boats until you have room to board? Trying to decide what time to make a dinner reservation right after park close.

Red Flag Launch: The red route transports guests from the Magic Kingdom to Disney's Wilderness Lodge. This route typically runs one cruiser and one launch, which means if you have an ECV, you'll have to wait for the cruiser to be taken to the resort. Travel time from the Magic Kingdom to the resort is approximately 8 minutes with wait time between boats typically 8-12 minutes. At park closing expect a wait for the boats as their capacity is much less than a bus.

The Wilderness Lodge shares a bus with the Polynesian Resort and the Grand Floridian, but not Fort Wilderness. At park closing, the WL is the first stop on the loop, so this may be a better option for you.

The bus from MK to WL serves WL only. While the boat ride is scenic, we always use the bus since the ride is only 5 minutes. And the wait for a bus to WL from MK is quick.

At the other parks:
WL and Ft. Wilderness share at Epcot
WL and Contemporary share at DHS and AK

We always use the boat. The wait time is not bad at all. There is usually a larger boat running and a smaller boat. It is a very nice quick drive and puts you right at the entrance.

We actually have only used the bus once to MK in all of our travels.

We also enjoy taking the boat to MK and grabbing the monorail to Epcot from time to time.

There is a second boat on the other side of the WL dock that goes between Fort Wilderness and Contemporary. It is very nice when visiting either of this locations.
