I have been wondering about online check-in -- what are the pros/cons of it? Sounds like you have a better chance with special location requests if you don't do it?
I do online check in everytime and usually most of my request are always given. I also call a week before to make a last minute request. Rooms are usually pre assigned so if they have your request before hand honestly you're given a better chance of getting them. I use to work in a hotel and having the request before hand is 100% easier and more likely to be granted than walking up with request at check in. Some times if not busy you'll probably get a shot but anything given before is much easier on everyone.

Alligator Bayou is more casual/country themed, as the name suggests. Magnolia Bend is themed more towards the plantations of the south/Louisiana. I prefer this area. This is also where the Royal Suites are located. It's also closer to POFQ if you wish to eat over there at all.

I would suggest booking a River View, not matter where you end up, as it will pretty much always be a short-ish walk to the pool/lobby area. And the views are really peaceful. I booked a standard view and somehow ended up with a Royal Room with a river view on out last trip.
