The last couple of trips, I've heard young children trying to convince/begging to eat at San Angel Inn. Sitting by the water and the volcano seems to draw them. There are always tons of kids eating there when we've eaten there. I'm not sure what kind of menu they have for the kids.
When my daughter was younger, her favorite was always Crystal Palace, particularly for breakfast. It's still one of our favorites. Beaches and Cream is also fun. Riding the launch over there from DHS and walking on the pier might be fun for him. You don't have to enter the park to ride the launch. It's out front. Also, you are a 1-minute ride away from the Boardwalk, which is a fun place to visit.
