Actually, encouraging Guests to join along in clapping the "hand jive" is part of the Hakuna Matata section of the show, which I believe comes after the Tumble Monkeys' acrobatic section. While there is alternate choreography for some sections of the show (like the afore-mentioned non-flying birds), if any section of the show weren't going to be performed at all (like the acrobatic trampoline section), they would have just skipped that section of the soundtrack entirely.

That is entirely true if they plan ahead to skip a section, but if there's a technical problem that occurs unexpectedly, they'll stall the show (usually with the characters walking around clapping such as in this example) while the techs try to fix it and if they're unable to, they'll be forced to cancel the show.

For example, it's easy to skip a section such as the Tumble Monkeys performance if they know about it before the show starts, but if the main stage malfunctions and doesn't open during that specific part, they are unable to skip ahead and must down the entire show.
