The page numbers no longer stay on a single line in Safari on my iPhone 5S since updating to iOS 9.

That's right. Trade off between making the buttons larger and easier to touch.

With screen sizes getting larger, this is not a big issue. iPhone 6 and 6+ generally fit the buttons on one line.
