Having LL go through the exit and merge at the rotunda would mean that those guests would miss the temple entrance, bat caves, and spike room. The amount of complaints likely makes that not worth it to Disney.

The change was clearly done with Fastpass in mind. The merge point is at the top of the ramp before you enter the temple, because they wanted to keep the full queue accessible whether you used Fastpass or not. Pretty sure this refurb was known well before the OT inclusion in the land, and I can't imagine they want that ride down all that long given the other refurbs they have planned this offseason.
