I think they are just updated the restrooms? At least per the permit. The Hyperion restrooms aren't really connected to the Hyperion in any meaningful way, so I doubt this is indicative of a larger Hyperion project. But who knows.
They are the bathrooms inside the building are they not? If yes why would they be updating them if they aren't planning on using them anytime soon, ie for CM use as I don't believe there were guest bathrooms available. So to take that a step further, if they are planning on the bathrooms to be used by CMs wouldn't that indicate a larger use for the theater like a new show?

As otherwise why update the bathrooms in a vacant building not being used?

Oh I assumed they were the public restrooms to the left of the Hyperion, since those are still technically part of the building.

The way the permit is labeled indicates its an interior bathroom. But I guess it could be the outer bathrooms to the side of the building that you're thinking.

I don't need to guess. The guest bathrooms, accessible on the northwest corner of the building, are an interior space. The fact that they are not accessed from the interior of the theater or the backstage areas does not change the fact that, for the purposes of the permit, they are "inside" the designated building. There are no restrooms for guests accessible from inside the theater including the lobby spaces--this is one of the limitations. There are some restrooms in the cast and crew areas backstage (over the past 20 years I have talked to friends in theater who have critiqued the back-of-house facilities).

The permit is very plain. They are updating 20-year-old restrooms.
