USS Reliant NCC-1864 (Miranda Class)
USS Excelsior NX-2000, NCC-2000 (Excelsior Class)
USS Defiant NX-74205 (Defiant Class)
This is hands down my favorite. I love this little beast, and was so glad when they added it to DS9. Also, it became Worf's quarters. How cool is that!
USS Voyager NCC-74656 (Intrepid Class)
Sortof a cheat, as this ship was never refit, but Enterprise 1701-D Refit from the Alternate Timeline

Dreadnaught Class (movie)
Which, interestingly, though it never appeared in TOS, there was a Dreadnaught Class in TOS according to the technical manual, and that's what the Galaxy Refurb for the 1701-D was based off of with the third nacelle. Check it out!
That being said...the Dreadnaught Class from the movie is hands down my LEAST favorite. I enjoyed the movies as popcorn, but the ship designs and the lack of Okuda or Jeffries style details really turn me off. They are so huge they aren't practical at all in the story they are telling.
The 2.0 Enterprise is larger than the 1701-E and 1701-D...whaaaa? And just check out how large the Dreadnaught class is...almost as large as a Star Destroyer! Bad show JJ, BAD SHOW!
