I am going to be going to WDW in June and My wife is in a wheelchair, How does all the rides and shows work with a person in a wheelchair? She can walk but only when someone helps her walk.

Join the regular lines and you will be escorted where to go by a cast member. It will be required that she leaves her wheelchair to get on most rides. A Disney cast member or yourself can aid her on to the ride if she cannot walk. Your wheelchair will be wheeled to the exit of the ride by a CM for you.

Did WDW with a my wheelchair bound grandfather last year.
The good news is that the cast members will all be more than glad to lend a hand and make your wife's stay as comfortable as possible. Disney also offers a lot of services for anyone with disabilities.

The bad news is that some guests can be buttholes. Not ALL of them of course, but there are always a few bad apples in every orchard.
EDIT -- Here's a list of all the attractions that are wheelchair/ECV accessible.
And here are the attractions that your wife would have to transfer to the ride vehicle.
EDIT 2 -
That's not entirely accurate. Disney cast members are not allowed remove guests from wheelchairs or ECVs, according to their disability site. They can delay the ride vehicles so you can load your wife without issues. Your wheelchair or ECV will be waiting for you at the end of the ride.

I escorted a gentleman in a wheelchair a number of years ago. He could walk with assistance. We would get to the ride and I would grab him by the arm to steady him and almost every ride, even the ones with the moving sidewalks were doable without them having to stop the ride. If it was necessary, however, they would stop it long enough to get us on, and start up again. No big problems at all. There were, of course, some that would have been impossible like space mountain mostly because it sat so low that getting up and out would have been a real chore. Nothing else that we wanted to ride was a problem.

Maybe go to guest relations and get a Guest Assistance Card. The best advice is to ask a Cast member at each attraction. Have fun!
I was also wondering if there is family restrooms? I have to help her in the restrooms

First aid station near Odyssey, opposite Test Track, Canada Pavilion, Morocco Pavilion, Germany Pavilion, Norway Pavilion. Avoid the restroom inside The Land, it's often a very crowded area.
Disney's Hollywood Studios
First aid station at the park entrance, Star Tours, near Soundstage 3, Rock 'N' Roller Coaster, near Fantasmic theater. Avoid the restroom near The Twilight ZoneTower of Terror, often a very crowded area.
Disney's Animal Kingdom Theme Park
Discovery Island, near Flame Tree Barbecue, Harambe Village, in the Mombasa Marketplace, Conservation Station, Asia Restrooms near Maharajah Jungle Trek, Chester and Hester's Dinosaur Treasures in Dinoland U.S.A.
