I think that's a question you'd have to ask the site/person with whom you booked. (You also might compare the cost of booking your flights yourself (a la carte), separate from your Disney hotel/ticket package. Also, compare the cost of the deal Disney offers for flight/room/ticket packages directly with whatever JetBlue Getaways is offering.) We always fly JetBlue, and it has always been more cost-effective to book the flights separately from our Disney package. Disney seems to include a rather sizeable upcharge for the "convenience" of doing your booking. (FWIW, you can use Disney's Magical Express regardless of whether Disney books your flights, or you do -- just give your flight information to Disney once you have your plans in place.)

Unless you are told otherwise, however, my guess would be that the JetBlue tickets that would come with a standard package would be "bottom tier" tickets (e.g., no free checked bag), but that you are free to pay the extra $ to upgrade later if you wish.
