my flight home leaves the airport at 6am. Will I still be able to take DME from animal kingdom lodge to airport??

Absolutely. Magical Express runs 24/7. Keep in mind that they will leave from your resort up to three hours before your flight - so expect to be leaving Animal Kingdom Lodge somewhere around 3 a.m.
Also keep in mind the Resort Airline Check-In service (where you can print your boarding passes and check-in your luggage right at the resort) only runs 5 a.m. to 1 p.m., so you'll have to take your bags with you and check them at the airport when you arrive there.
