Does anyone know exactly how the anytime Fast Passes work that you get from guest services. Do you have to use all your scheduled Fast Pass first, or does the system just recognize you are using the extra ones?

The important thing is not to try and use your regular FPs either early or late. Otherwise the system will use your anytime FP. So don’t rely on the leeway that ordinarily applies to an FP.
Other than that, they are true additional FPs. They don’t stop you booking additional FPs on the day, for example.
Make sure to check the deadline of the anytime FP. Sometimes if issued late in the day they may be valid until a specific time the following day.
On our last trip, DH and I had two anytime FastPasses per person, per day for the entire week. There are really no restrictions other than what is stated on the FastPass (or in our case, on MDE). You don't have to use your regular passes first, and you can use them in any park. One day, we had evening FastPasses for Animal Kingdom, so we used our anytime passes for Test Track and Soarin' at Epcot earlier that day. They were not good for SDD, FOP or ToT, but I don't remember any other restrictions.
