I think my favorite cancelled project is King of the Elves. Based on a short story by Philip K. Dick, I'd first heard of it while finishing up my English Major and my capstone class was on William Blake and... PKD. Fitting.

Of course, I can see why it was scrapped. PKD's work is filled with high-concept stuff about perception and reality, and often none-too-subtle Christ metaphors and allegories. And that doesn't even take into account the stories where Jesus actually DOES show up as a character.

Of the more recent films, I think I'd still like to see American Dog, which was reworked into Bolt. If anything else I think it is a shame Disney lost Sanders.

I read some time back about Disney shelving a movie project called "Catfish Bend", based on the books by Ben L. Burman: http://www.michaelspornanimation.com/splog/?p=2603 That interested me because I read a couple of the Catfish Bend books when I was a kid. They were a little like Brer Rabbit, only the animals weren't really at war with each other, just with meddlesome humans. Kind of like a cross between Brer Rabbit and Huckleberry Finn. My favorite character was Judge Black, a black snake who'd turned vegetarian and was one of the good guys. It would have been interesting to see what Disney would have done with those books...
