the waterfall on mine train has still not been turned back on. Does anyone know why this is, and are there any other examples of effects that have yet to be reinstated since the 2020 closure?

I'm not so sure that was a COVID cut then.

Frankly, I'm not sure any of the missing effects anywhere in the parks is the result of COVID. They were letting effects go well before then.

Florida is still in a drought with water restrictions. It's possible that many decorative water features have been turned off to conserve water in compliance with restrictions. Grass watering is definitely restricted to certain days and hours.

I’d imagine there is a fair amount of evaporation in the Florida heat requiring constant top-off

The Back side of Water in the JC is flowing. The backward flowing waterfall in EP is flowing. The castle moat was filled recently. Many other water running attractions are operational as usual. Waters still and integral part of WDW.
