You do not have to do online check in to make payments.
Neither doing online check in nor making a payment will effect modifying your package if you become eligible for a discount.

I assumed I had to click online check in to make payments as I do not see anywhere else to make a payment

On the website go to my plans and where your hotel/check in/check out info is it should have your total amount due and an option where you can make a payment. If you do not see that then it could be that you have a room only reservation or your MDE has a glitch. You can always call to make a payment if it's a glitch.
You also did not book through a travel agent did you? I'm a bit rusty on that since I haven't used a TA in years but I do believe you have to make payments to the TA and they apply it to your amount due.

If your planer is technically a travel agent then you will have to make all payments and changes through them as they technically own the reservation.
If you do not see a place to make payments online, call the reservation center and they can confirm whether your reservation is or is not owned by a travel agent. If it is not, they should be able to straighten out your payment issue.
