I haven't finished all of Gotham but I feel it got better after one season when it embraced the concept more.

Probably no effect. Given the story line, Flash is going to run into Batmen from different timelines.

So, as a guess, Afleck's Batman will anchor Flash to the starting point and the Justice League movie, then when time shenanigans occur, we'll see Keaton's Batman. And who knows, as a surprise, we may wind up with Pattinson's Batman.
